PHP in templates

A site I run/maintain was using an older version of phpmyFAQ and we've recently updated to the latest version but now the php header and footer files we had placed in are rendering the php instead of executing them and displaying our header files.

Can anyone point me to either a resource to make use the php include files or help me understand what changed so that we can make a decision to fix this issue. We need the header and footer files for advertising and site consistency.
