When I do "Online verification check" it lists those files as changed:

As I do not recall making changes by myself, I wonder about what could cause it to happen?

Whenever I do an upgrade, I FTP files with "overwrite all" setting. Therefore the files should be replaced.
But...
I just checked it via FTP and I see that there is Crypt inside Crypt folder. The top one has decent files, while the second one is from 2014.
Further, in ../tcpdf/ folder, the file tcpdf_filters.php is not part of the latest version (it does not exist there at all). Same is for the rest from that folder.
Finally, in ../fonts/ folder, "helvetica" is not part of the latest version of phpMyFAQ either.
So, based on the above, would it always be safe simply to delete files that do not exist in the latest version?

yes, always move the old inc/ folder away as we update external code as well from version to version if needed.
